Why I think Nintendo chose the voice chat to be a smartphone app.

Let's imagine for a second that the voice chat will be on the console. While using the Switch as a handheld, you will use an earphone and connect it through the headphone jack on the Switch. On the other hand, you will either need a very long cable earphones or a Bluetooth headset (Bluetooth headset while using the switch as a handheld will make the 2.5 hours minimum much less). So to avoid having to keep changing from Bluetooth headset to earphones each time you want to "switch", using your phone as the voice chat center will solve this bulky problem. (I'm not trying to justify their paid service and voice chat smartphone app, just explaining why I think they chose this route)
